Yes, we all love us some Sephiroth, but for the first part of the game he wasn't even in the picture!
What about the person who created him? The company who let him run wild? The people who selfishly killed a chunk of the planet and hundreds of people to line their own pockets with gil? I believe the real villain, or rather villains, of Final Fantasy VII, is the Shinra Company.
The Shinra Company; A world-wide conglomerate that runs everything on that planet. From trade to electricity to military personnel, Shinra has a say in everything that goes on. Dr. Hojo, who was one of the top scientists with Shinra, saw the potential to make super power fighters for their military by infusing them with Mako (an energy source drawn from the life energy of the planet). Thus the SOLDIER project began. SOLDIER being an elite group of... soldiers, that gained the rank and then were infused with Mako to increase their power. In addition, he saw fit to inject Jenova cells into his unborn child, Sephiroth. This is the stem of Sephiroth's power.
In addition to this, Shinra Power Company draws all it's energy from Mako, the planet's life source. This reactors are planted throughout Midgar, where the company's headquarters are located, and the land surrounding these reactors is barren.
At one point in time the Shinra company faced a rebel group known as Avalanche, run by the heros. They were celebrated by the occupants of the slums, and Shinra worried this would be a threat. Thus, they sent the Turks (a specialized group that took care of Shinra's dirty work). In order to bring down Avalanche and to have the occupants of Midgar lose their faith in them, they planned to "Drop the plate" (the plate being one of eight roofing plates seperating the upper layer of Midgar and the slums. Slums being where most of the people lived). They succeeded in this and crushed everyone living in the Sector 7 slums as well as leveling all the homes atop the plate.
From Mafia-esque groups for their dirty work to super-powered bio-engineered soldiers, Shinra had a firm rule on the planet until a monster (Diamond Weapon) destroyed the tower the company's owner was observing from, sufficiently ending his reign in the company and causing it to crumble from the inside out.
In the aftermath we find that the lead of the company did not perish in the blast, but is recovering in the a remote location. He plans to rebuild the company and regain power, though notedly by different means.
Meanwhile, Sephiroth sleeps in a frozen glacier of ice and Mako, waiting for his mother.
